Is there a way to combine some midi channels, for example when they both use
    the same instrument?

Anvil Studio is a free and somewhat powerful alternative you can download at http://www.anvilstudio.com/

Yes, many software sequencers will allow channel merge but midi takes no
prisoners, if the note ranges on the same instrument patch or voicings
overlap and/or exceed polyphony capacity, then you get noise.
    Always save the original file.
Most sequencers can rechannel a track in the Edit Menu.
